Favorites Create In history

Have a new Windows 7 computer with IE 9 and copied my Favorites folder to my new c:\Users\name\Favorites
All is good but then organized my Favorites by consolidating them into folders.
Now when you click Favorites, Add To Favorities, next to Create In click the pull down it lists the whole folder structure when you first copied the Favorites vs. how it is organized now?
I decided to remove all the Favorites and when you click Favorites, Add To Favorites, it still shows all the Favorites from the initial copy into the Favorites folder.
How do you clear/remove these entries so it is properly organized when you add new Favorites?
