Man in The Middle (How to check IE is "Clean")

Background: We have had a successful Man in the Middle attack during an internet banking session over IE9 where the amount of a transfer and the payee were modified (thankfully the bank’s fraud squad picked this up and we are going through the reimbursement process). We use Trend Micro and a few days prior to the “Man in the Middle” incident it found and cleaned a Trojan called TROJ_SPNR.03CG11 / Trojan-Banker.Win32.Banker.bayq
Banks Advice: Their advice is that we should do a clean install on Win7 on all PC’s that we would do internet banking from and not trust the Virus Scanners or other tools to remove the “Man in the Middle” infection in IE. They also indicated that this is becoming a large issue for them and IE seems to be the platform of choice.
Real Advice Please!: Surely there must be a way of checking IE’s integrity / restoring to default without doing clean install of all our PC’s!
