MSE showed Viruses but after they were removed, I'm unable to run Windows Update

I have a Gateway M-7317u Notebook, the operating system is Windows Vista Premium. For malware, an virus protection' im running your microsoft security essentials', i ran the security scan an it picked up multiple viruses, ( Exploit:Java/CVE-2010-0840.AM)Alert Severe. (Exploit:Java/CVE-2010-0840.AH)ALERT Severe. (Adware:Win32/GameVance)Alert Medium. (Exploit:Java/2010-0840.AH)Alert Severe. (Exploit:Java/2010-0840AJ)Alert Severe. (Exploit:Java/2010-0840.AM)Alert Severe... My Microsoft security Essentials program stated it removed these viruses but after i tried to install windows updates as it requested me to, it would not letting me complete the updates' but it asked me to shut down my computer to complete updates', in which i did an when i turned it back on it did not wanna load windows so i started the program in safety mode' after about 30minutes an plenty of stress! i finally opened the window program as it should=) ! but now it's asking me to re run those same window updates' in which it fails to complete updates' but it says for me to shut down my computer to complete updates! in which im in fear of it not opening windows again, or maybe worse! In desperate need of help!!!!!!! Also im running a Java by Sun Micro systems,Inc. but a window is brought up asking me to download another Java by Oracle Inc. ?
